Two Meta pixels on one Shopify store does not give you a backup. It gives you two independent records of the same events, with nothing keeping them honest. If one is misconfigured, you get two conflicting sales figures and no warning that they disagree — and Meta will happily spend budget optimising toward whichever one is wrong.

Almost nothing about what happens when those pixels disagree with each other. That is the article I wish had existed before I audited an account where the answer cost 30 to 40% of the daily budget.
Why people end up with two
Rarely on purpose. The usual routes:
- An agency installed one, left, and the next agency installed their own without checking.
- A third-party marketing app added its own pixel during setup — often without making it obvious.
- Someone pasted a pixel into
theme.liquidyears ago, and the official sales channel was connected later. - Someone read that multiple pixels give you redundancy. They do not.
The through-line is that nobody involved knew the other pixel existed. That is what makes this hard to spot: everyone assumes the pixel they installed is the pixel.
What actually goes wrong
They can report different totals, and both look plausible
Two pixels firing under different conditions produce two different purchase counts. Neither looks obviously wrong, because neither is zero. You end up choosing which number to believe based on which dashboard you happened to open.
Campaigns optimise toward whichever pixel they are attached to
This is the expensive one. Campaigns are configured against a specific pixel. If that pixel is reporting inaccurately, those campaigns are optimising toward a signal that does not match reality — and Meta’s delivery system will keep finding more people who trigger that inaccurate signal.
A misconfigured pixel can report purchases that never happened
On the account that prompted this article, the second pixel — installed by a third-party app — was reporting purchases with no corresponding Shopify orders. The campaigns attached to it showed strong ROAS. In Ads Manager they looked like the winners. In the store, they had produced nothing traceable.
Meta reported around 100 orders. Shopify showed 55 to 70. Roughly PKR 30,000 to 40,000 of a PKR 100,000 daily budget was going to campaigns optimising toward the pixel that was inventing sales.
Your audiences and optimisation data are split
Even when both pixels are accurate, each one only learns from the traffic it sees. Retargeting audiences are built per pixel. Machine learning is per pixel. Splitting your data across two pixels means both get less of it — which is the opposite of redundancy.
One Shopify account I took over and audited — a skincare brand running Meta ads at roughly PKR 100,000 per day. The client asked me not to name them, so I have not. The numbers below are as they stood in the account during that engagement.
This is one account, not a study. I am giving you the mechanism and one worked example, not a statistic about the industry. And I am not stating precise engagement dates here because I would rather leave them out than approximate them.
Finding every pixel on your store
Check all three locations. A pixel can be installed in any of them independently, and nothing cross-references them:
- Settings → Customer eventsCustom pixels live here, including ones added by apps. Read each one and note its pixel ID.
- The Facebook & Instagram sales channelThe official integration. Note the pixel ID it is connected to.
- Online Store → Themes → Edit codeSearch
theme.liquidforfbqandconnect.facebook.net. Hand-pasted pixels hide here for years. - Confirm in the browserLoad your store, open DevTools, filter the Network tab for
facebook, and read the pixel IDs on the outgoing requests. This is the only check that shows what actually runs, rather than what is configured.
If you find more than one distinct pixel ID, you have the situation this article is about.
Removing one safely
Before disabling a pixel, find out which campaigns are optimising toward it. When I disabled the third-party pixel on that account, every campaign attached to it stopped delivering. That was the correct outcome — those campaigns had been running on a conversion signal that was not real — but it is not something to discover by surprise on a client account.
- Map campaigns to pixelsFor each active campaign, note which pixel its conversion event is configured against.
- Reconcile each group against your storeTake one settled week. Can you trace the orders each group claims? One group usually cannot be traced at all.
- Keep the pixel you can verifyUsually the official sales channel integration, because you can confirm what installs it and how.
- Warn the client that reported ROAS will fallIt will. Nothing about the business changed; you stopped counting things that were not happening.
- Give it two days, then rebuildLet clean data accumulate before rebuilding campaigns against the surviving pixel. On that account the picture resolved within a day or two.
The exception worth knowing
There is one legitimate multi-pixel case: a genuine agency or partner arrangement where a second party needs their own conversion data for a defined campaign, and both pixels are known, documented and deliberate.
That is not what most stores have. Most stores have a pixel somebody forgot about, which is a different thing entirely — and the difference is whether anyone can tell you, right now, what each pixel is for.
If you cannot answer that for every pixel on your store, you do not have redundancy. You have an unaudited second opinion that your budget is quietly listening to.
